Get a "JR Pass",
2 weeks is like 400
3 is like 550 It literally changes day to day depending on the exhange even though you can ONLY buy it outside Japan.
Anyway, it'll let you travel on all JR lines (Which is about 90% of them on Honshu).

I got mine from some travel group in Atlanta before I went. Put about $3000 in Shinkansen travel on that thing.
It'll let you make day-trips out to Hiroshima, Nagasaki, Fuji, Yokhohama, Chiba, Tokyo from as far south as Osaka. From Nagoya you might even be able to make it up to Sendai or further if you catch the first train to Tokyo and immediately transfer up the rest of the way.
You can't take the express but you can ride the mid shinkansen which stops at one to two thirds the stops of the really slow all-locals shinkansen.
As for Kansai, don't make Nara a maybe. It's probably the most touristy of touristy places you'll end up but it's touristy for everybody, foreigners and Japanese alike so you won't really stand out as a, quote, "tourist".
