does anyone have a better map that shows major train lines going to large towns/cities of japan.

If you can't navigate central Tokyo something is really wrong. The Yamanote line runs in a nice ellipse hitting all the major areas. Hard to get lost like that.

yea it didn't look too complicated

it's just that it's my first time overseas, and i'm going by myself to a country that speaks a language i barely understand.

I suppose what i'm really asking is: see tokyo first, or see rest of japan first

I suggest you simply look up each JR's regional maps depending on where you're going. JR Hokkaido, JR East, JR Central, JR West, JR Shikoku, JR Kyushu, various private lines, and city lines all have their maps posted.
