Boston has little in the way of "no-go" areas. There are some parts of Dorchester where you might feel uncomfortable, and I've heard of people being mugged REALLY late at night in Harvard Square (though obviously not in the parts where there are always people, like the Pit). But for the most part, you'll be fine going anywhere.
That, or I've been very lucky in all my years here.
>>38531 >>38550 These two are good plans. Also, if you've an interest in history, drop by the Charlestown Navy Yard and check out the Constitution. You might also consider Faneuil Hall for touristy stuff, but it's fairly overrated to be honest. It's right near Gov't Center and the Aquarium, though.
Lastly, you definitely want to take a walk through the Common and the Garden.
