in the osaka area (kansai to be exact) there is an awesome travel card that can save you a ton of money and is extremely convenient, called the Kansai thru pass that can be had in either 2 or 3 day cards, the days of travel don't have to be consecutive, they are good for all trains, busses, metros and even some ropeways except JR lines and some limited express trains(even there you only have to pay the limited express fee so you still save money).

In Tokyo:
Ameyoko-cho (between Ueno and Okachimachi Stns) - shopping street/market
Ride the Yamanote line for a loop or two.

In Osaka:
Dotonbori and fill your face. Ride the ferris-wheel-like-thing at Don Quixote.
Just south, near Nanba Subway station, check out Nanba Hips for amusement centres and delightful rides attached to the top of buildings.
Near Osaka Stn, ride the Ferris Wheel at Hep Five
Take the subway to Osakako and visit the aquarium. Ride the world's largest ferris wheel. Ride the replica Santa Maria.
