I'm going to Japan for the second time over the December/January holiday season. I'll have a 7 day railpass which I intened to make the most of, working my way down the country from ye olde Tokyo and staying one night in 6 different cities.

Obviously I'm going to pay homage to Osaka and Kyoto (*possibly* Hiroshima, but I've already been there and soaked up the history/radiation). Where else should I spend a night?

you could try mount fuji. not realy on your southern itenerary, but its a cool trip. train leaves at like three in the morning from tokyo station and you get there, and train to midway than you have to hike. you arrive at sunrise. it's simply adorable.

According to Hyperdia, there's a JR Rapid Service train from Shin-Osaka station in Osaka directly to Kyoto station that gets there in 23 minutes. Google Maps says there's a Hikari that does the same trip in 15 minutes. A night in Osaka and a night in Kyoto just looks like unnecessary hassle to me unless you'd like to spend the night in a varying style of hotel or something's going on late at night in one of those cities.
Since you say you say you're going over December/January you should read this and take necessary precautions.
