Vatican City is 5 or 6 city blocks smack in the middle of Rome. It's decently crowded, but no more so than any other part of Rome, unless it's Sunday.

Protip: If you want to tour St. Peter's, try to get in touch with the American Seminary and have a trainee priest show you around. (in before lol paedo)

I was at the vatican about a month and a half ago. Pretty cool place. There is a ton of stuff to look at, you could spend days taking it all in if thats something you like to do. It is pretty much always crowded, but not unbearably so.

prepare for a longcat long line if you want to visit the vatican museum though. I had to wait 3hours to get in. and make sure to bring some water nd light snack because the place really digs in to your powerreserve

There are two subway lines in Rome, one directly goes there.
Vatican City is full - always. Visit the museum mid-day, since then the one kilometre entry line is gone. Also, as long as you don't want to see the pope, don't go on a wednesday.

If I were to come across the pope would that somehow be a bad thing?

No, but it's exceptionally full on the days, when you can meet him. At least that's what the guys who went there for a second time (class trip, some years ago) have told me.

I've been there. I went there when the Pope was giving a speak (I didn't go for that). So.. easy to get around? I saw lots of traffic and Italians on scooters.

This is why you either make reservations or book a tour with a travel company. It only took us around 15 to 20 minutes or so to get in with the "Tours Line" ...

You mean the A Line where the trains are all nice and clean compared to the heavily graffiti'd trains from the B Line?

We went to the Vatican museum - in the middle of Summer. Damn, standing in the heat that long is not good for you. And the beggars sitting by the walls, some of them are hideous (I'm talking skin burnt off missing fingers)

However, getting inside the Vatican museum is lovely - the Pope likes to steal his culture from other countries so you can imagine there's a lot of cool shit in there. Sistine Chapel is way overrated though - you go through about 20 rooms with ceiling murals, get into the Sistine chapel to find that it's just another room with a ceiling mural, and guards loudly telling people to be silent every few minutes, defeating the point

The Scavi - the Vatican necropolis and the tomb of St. Peter - is the other major museum in the Vatican. The waiting list to get in is several months long, so if you're planning to go to Rome write for reservations early, but it's a much more historic take on the construction of the Vatican and the part of Rome it was built on top of.
