You can just stay in the city. The airport is on a manmade island outside of the city, so there really isn't much in the way of accommodations there.
But fortunately getting to the city from the airport is idiot-proof. The MTR runs an airport express train directly from the airport, with stops at both Kowloon and Hong Kong Island. Takes around 15 minutes to travel the length of the airport express line IIRC, and its not expensive.
There are tons of options for accommodations on both Hong Kong island and Kowloon peninsula. Just do some work with google, and you'll find something without trouble.
The ferry from Macau to Hong Kong takes around two hours each way, and is fairly pricey. Unless you want to gamble, Macau isn't really worth it considering you're in Hong Kong for two nights. There is far more than enough to keep you occupied in Hong Kong for two nights (I'd recommend visiting Victoria Peak to catch a night view of the city, and shopping in Mong Kok).
