Remember that 3D modelling isn't like drawing with a pencil, where you add lines to make the image, it's more like sculpting, where you start with a primitive, and shape it/remove parts to get the shape you want. If you want to make a box, you don't connect 6 squares together, but you make a cube primitive.
If you have a (sur)face in Metasequoia, you can use the knife tool to make a cut: click and drag from one edge of the (sur)face to another edge (begin a little in front of the edge and end a little further than the edge). A cut will be made and on the two edges you will have two new points. Adjoining surfaces will also be cut, and if you don't hide all the other (sur)faces, they might also get cut if you're not careful.
