well, looking at the model I can tell you where's the problem look, in my experience, there are some modeling programs that model the 3d objects, BUT somehow, they don't export the faces as "joined" faces... that problem is showed in pepakura designer with the big red lines. most of the pepakura files you'll find wont have such lines ('cause there are no open edges) but there will be programs that will present this problem, making it imposible for you to join them in the page... the solution? try to export the model with a diferent program, prefereably one that doesnt have that problem (duh) in my experience I've only used sketchup, and it worked terribly with pepakura (almost every edge was left open) or in case you can't use any other program to export the model to pepakura, then use the button that locates the faces from 2D to 3D and vice-versa, and use it to find wich faces should go togheter, and with the "three circles two lines" button join them manually, first make two circles be joined, then rotate around the first one... if you do not want to do this with every single part that was left open, just select the flaps button, and with the contextual menu (the one that opens with the secondary click of the mouse) add flaps were needed... you could try to find a way to join the faces to eliminate the red lines directly in pepakura designer, but at least I can't...
