The edges that are marked with red lines are in fact not one, but two edges that aren't connected properly.

An example is when you have a symmetrical model: the designer builds one side and just mirrors it. But the parts aren't connected at the symmetry-axis. It's also a common problem with copy+paste "designers"...

Now there is an option in de 3D model window menu of Pepakura designer: 3DModelWindow > Join Adjacent Isolated Edge, which will get rid of those red lines, unless your 3D model is really screwed up... (I tried it for you and in this case it works, lucky you...)

BUT the BEST SOLUTION is to go back to your 3D model and fix the problem there, meaning delete the parts that don't connect properly and re-build them yourself so that they do connect properly (after that, you'll probably have to do some re-texturing as well on the parts you added yourself; that's right, choose the easy way out in the Join Adjacent Isolated Edge command you coward.......).

I imagine this option not being there in the beta-version of Pepakura Designer, the makers getting e-mails from lazy 3D model designers ("I get all these red lines?? What's wrong with your Pepakura program??) and then the people who made Pepakura decided to implement this option because they got tired of all the whining... ;o)

I keep telling you guys to uninstall Pepakura and to get your 3D models decent first, 99.9% of the problems that are mentioned here don't have anything to do with Pepakura, but are because of a problem in the 3D model... Designing papercrafts takes a lot of not-so-fun and tedious work....

And yes, the ironically called "lowpoly_stitch.3ds" does have a lot of polygons... But that doesn't mean you can't make a papercraft out of it, it'll just be very difficult to build.
