In Metasequoia, using the "Create Face/Create Triangle" command, you need to hold down the CTRL-key when to select the EXACT point of the face you want to connect to. Otherwise, you'll be off by maybe 0,000001 and that's enough to mess up Pepakura.
So option 1: fix your 3D model. Option 2 (quick fix): in Pepakura Designer, go to the "3DModelWindowView" menu and click "Join Adjacent Isolated Edge". Usually, the red lines should disappear. If not, you're left with option 1.
Keep in mind that the red lines can also indicate that there are two parts overlaying each other, or when the shape isn't closed (like a cube with only five sides, one side missing). The missing side will have red lines, but that's not something to worry about. This is happening with the "eye-hole" in your model, but again, that's nothing to worry about.
