It's using your head to already mentally unwrap the model to see where problems might occur that ask for a total re-design of (some part(s) of) the 3D model, not just making two triangles into one rectangle; that's not even that much of a problem, it only gets rid of lines you don't need to score and fold, it doesn't determine the buildability of the model (but you should do it anyway (now or in Pepakura Designer), because it means less work when you build it).
This looks like a fairly simple model, not too complex, but some good decisions still need to be made: there are two layers of clothing, you can either hope "draping" them on top of one other will work out (a testbuild will reveal this for sure) or you can re-design them to get less parts (since most of it is useless in paper form anyway, you won't really see it but you would have to build it...). Also the hat looks a little like a loose fit (again, a testbuild will reveal this). And personally, I'd try a different way to attach the legs to the body, this way will be difficult to get just right (you won't make it all perfect the legs, and the legs might be uneven)
Hiding parts in Metasequoia: select them, then CTRL+H and CTRL+G to see them again. But the best is to cut+paste them to a new object. Be sure you have the right object selected when you work on it or you'll get red lines in Pepakura!!
