Right now I'm trying to do fill in that empty spot on her leg by duplicating and grafting the existing piece from her other leg. It's not a perfect fit, but it's workable. Next thing is figuring out how to twiddle the UV textures and getting things down polywise.
This is gonna be a majow pain due to the messed up UV textures. I can't do diddly-squat with them.

Update:
Here's what I've made so far.
I'm fearing the face a bit since that's the most important part. [Well, for me it is]
I'm going to have to get imaginative with the back of her head since you never see it in the game's cinematics. [If you do, please post a screenshot!]
As for the body, I'm trying to find a happy median between high-poly and ease of assembly.
The subsurfed model gives me more control over her curves and general shape, which is nice, but I know it'll be a bitch to glue together.
Texturing's going to be hell... I might just have to start from scratch in some areas and use snippets from renders for the rest.
If anyone has any hints or [helpful] criticisms, please say something.

And to all the blenderheads who read this:
If I rig the model, can I pose her and then export her in that position?

'Cause contrary to popular beliefs apparantly, I really think most /po/eple would much rather have a Midna like she looks in the game...
Like you suspect, there is no back of her head in the 3D model; since you never get to see it, it would be a waste of storage space on the disc to model it. Just leave the hood (and the rest of the clothes) on...

I think that would call for some major overcomplication and would not look nearly as good as you imagine...
For papercrafts it's really a matter of KISS: Keep It Simple Stupid. Meaning: just texture the clothes on the model. Much easier and also looks much better.

Hide fold lines almost flat and you can set an angle there, like 178 degrees or more, or less.
Only problem is it might delete some fold lines you don't want to delete.
You can also do it manually after you unfolded the 3D model by right clicking the template, choose Color edge and then the eraser (Hide). Then click on any fold line you want to delete, and you have much more control (one by one). Be aware that some fold lines are actually needed to build the model, so don't delete them all. ;)

Is there anyone who can answer this person's question about Blender? I don't know that much about the program, since I was lost whenever I wasn't viewing one of their online guides. It doesn't have an undo command that I know of, either. After a few days of trying to get the hang of the program, I gave up and started trying others, so I'm of no use.

Never used Blender myself, so I don't know anything about it... But for every program that you would suspect to have an undo command, it usually is CTRL+Z; doesn't that work?
Don't know anything about rigging (animation?) I'm afraid.
But if blender can do animations (you'd have to give the model "bones" to do this usually, to tell the program where the joints around which the limbs need to turn are), you should be able to animate it, put it in a certain pose, and then export that pose. I mean: why wouldn't that be possible if it animates and exports??

Ok, last night I downloaded the mancandy rigg off of blendernation. After some playing around and a 3ds export, I can safely say that the posed mesh stays posed after exporting.

What does this mean for you guys?
Smexy poses and [possibly] animations.

List of what I need to do:
Complete and fill holes in the midna mesh.
Texture those fills to blend in with the rest of the model.
Tweak, tweak, tweak.
Export and unfold in pepakura.
Fancy driving.
...
Profit!
