If you want to make a good papercraft, you have to figure out yourself how all the shapes you need can be unfolded easily to a flat surface, then make the 3D shapes that way, and THEN let Pepakura do what you already worked out before. NOT the other way around (where Pepakura tries to unfold something you have no idea what it will look like unfolded - what most people seem to do)
How blocky it needs to be? That's up to you, to keep it buildable. If it's your first, then you probably have to test build a lot, or just play it on the safe side. But for instance if you make a 8 sided tube, and unfold it in Pepakura, you can hide the lines and in the end it will look good without folding it.
That's just something you have to find out yourself by doing.
