I think what you did was: 1) Rip the model from the game. 2) Opened it in Pepakura Designer and clicked unfold.
Pepakura auto-unfolds are buildable, but only by autistic people. Game models (or basically any 3D model that was not specifically made for papercraft) won't make good papercrafts. This is not something you can fix in Pepakura Designer: you need to edit/rebuild the 3D model in a 3D app like Metasequoia or Sketchup (or any other 3D app of choice). How? By imagining how you are going to want to unfold it and what parts you need for that instead of the parts you ripped. You may think that's the part Pepakura does for you, but it only does it after you did it yourself in the 3D making stage first. Not many people seem to get that. After you have done that, you can let Pepakura auto-unfold it and it will already look much better. But it always needs more work. Right click in the development area for extra options like move, rotate, join edges, change flaps etc.
