Could you work on the template a bit more? You can attach those tiny one piece parts together, and seperate the huge middle part into several pieces to make it...well, buildable.

True, I think you let Pepakura do all the unfolding?
You can specify the edges you want to be cut, and which ones not, and then unfold, it will help a lot.
After the development is made, right click in the development window for useful options, like join/disjoin edges and so on. Play with it a little more, good luck!

And, yes and no. I did many folding+unfolding, specifying which lines to be cut. This one is actually the simplest I got to. Can .3ds or .obj be uploaded here?

First tries are always just trying things out, no problem.
Did you get a lot of red lines on the 3D model when you opened it in Pepakura? It means that the polygons on your model aren't properly connected, so you'll be limited in joining them.
A quick fix that sometimes works is in the 3D model menu -> Join adjacent isolated edges. Sometimes the red lines go away, if they don't, the "gap" is to big and you need to fix it the correct way, in the 3D model itself.
Dunno if this is happening with your model of course, I'm just thinking out loud.
