How do you use pepakura properly? I would really like to make my own papercrafts, but I can't find any decent tutorials in any form. Please help!

what kind of help do you need? simply import & hit Create Development. I'm guessing you know this much... care to specify?

it's a more complex model. and i've already joined adjecent edges, but there are still too many red lines and too many peices.

what I have to do sometimes is manipulate the 3d model (i use 3ds max) to make things easier on the program.

for example, where I want a cut to be, I'll physically add a gap in the model (chamfer edge, delete resulting face). it's a pain but in some cases all I can seem to do.

The red lines means the polygons aren't connected properly. Like you did, Pepakura can fix this up to a certain degree, but the rest seems to be too far off for Pepakura to fix. You need to fix this in a 3D modelling program BEFORE importing it in Pepakura.
And unless you're making a simple cube, the auto-development isn't very useful: you need to set the cut and fold edges yourself. No tutorial can really learn you a good way to choose the cut and fold edges: it's a matter of logic thinking in 3D model -> 2D template -> 3D papercraft and TESTBUILDING. Once you finished, print it and try building it yourself: you'll likely find some problems you will need to do differently to make it a better papercraft (make notes). Fix it and repeat this progress until you're satisfied.
