It's been a while since I exported N64 models, so correct me if I'm wrong. Is there an option to export in (Wavefront) obj? I don't normally use 3ds, because I always seem to have trouble with the textures. So although I don't actually remember, I think I exported them as obj, which would mean there should be an option to do so. ;)
The textures are exported as plain image files, either bitmap bmp or jpeg jpg. The 3D software will wrap the 2D texture image around the 3D model. I'm not sure if you might have an old version of the plugin that doesn't export the textures, it should just dump the textures into the VRML folder along with the obj (and/or 3ds) Mind you, some parts don't have a texture. In faces for instance, often only the eyes and mouth are textures, the rest of the face is just given a (skin) color, not an actual texture, to save computing memory. So what usually happens is, that the program will pick a texture close to the polygons without a texture, and you might see the eyes or mouth doubled on the cheeks or something. It's all easily fixable, once you're willing to learn the basics of the 3D software you're using.
Because that is what you will need to do: just exporting the models and loading them into pepakura means you're forgetting the most important step: making the 3D models for a game into 3D models for a papercraft, otherwise unless it's a very simple model, you'll probably run into problems unfolding it and later on building it and there's nothing worse than making a papercraft of your favourite hero thinking "it could have been better"...
