It's been a month or so since I last made a papercraft, so I had forgotten the worst part about it: Goddammit my pointer finger aches like hell when I'm cutting out templates.
Any ideas on how to minimize this?

Hmmm. I'll try this out. I tried wrapping my X-acto knife with cloth or other soft material, but that didn't do much. Hope this works better.

Are you using a sharp blade? If your blade is not very sharp, you'll have more trouble cutting through the paper.
Same thing if you're using a rubber cutting mat: if you push to hard and basically end up cutting not only the paper but also halfway in your cutting mat, you also need more effort than necessary.

Avoid any scalpel you bound to get RSI with them. The X-acto knife with the holder works fine, I have making Olympics mascots for 5 days flat and haven't suffered any discomfort. So far I have completed Bei Bei, Jing Jing and Huan Huan. Had to remake Bei Bei because a fatso decided to breaks the legs of the model.
Maybe you holding the knife wrong.
