Well, as far as along flaps, I know there's an option in pepakura called "Color flap by neighboring faces", which makes the flap colored with it's corresponding piece instead of being solid white. (shown in picture)
as far as CUT edges (as I assume is what you're asking about), I really just keep a few highlighters and sharpies around and just lightly go around the edge. Thick-headed markers/highlighters seem to be easier to work with than an line art pen with a tiny little felt tip.
I know it's not the answer you wanted, but it works.
also, I use Krylon Seal-Coat, you can find it amongst the spraypaint section at your local store. It's meant for stuff like this, it stiffens the paper and keeps it from fading and getting dirty.
