OP's pic would actually be pretty good in my opinion if it didn't have the pier and city in it. Stuff like concrete and wood looks disgusting and vomitous with HDR. The sky and water looks nice.

Seriously, though. How does multiple exposures work with something like water, which moves and doesn't look the same in every shot? How can you plan for that?

you can't. Good HDR programs have anti-ghosting filters, so it tries to match up shit that doesn't match up. And ultra expensive cameras have auto-bracketing, so based on what camera model you have, you can take several images at different exposures at once; it's not ideal for HDR since the different exposures are normally just a step away from each other, but it works.

You can always go into photoshop and manually change the levels to make a fake HDR. Doesn't look quite as good, but works a lot better for water.

Auto-bracketing isn't magic, it doesn't take multiple exposures at once. It takes a series of exposures, at whatever the camera's maximum continuous shooting speed, for one click of the shutter button.
