/fit/, is it fine to do cardio the day after working out? For example, running a few miles after doing squats the previous day, or swimming after an upper body session.

Rest period suggestions maybe?

Cardio is fine to do the day after lifting. You should be doing 10-15 mins of cardio before every work anyways. So if you have a MWF workout for your upper body and TR workout routine for lower body you should be doing some cardio before each work out.

Any way to balance it out or set up alternating days?

Maybe lower body weight training followed by 2-3 days of primarily upper body swimming then upper body weight training followed by 2-3 days of running?

Yes it depends on how much cardio you want to work into your schedule. If you just want to run two miles right before you hit the weights then it doesn't really matter to much what kind of cardio it is. But you should mix up what your cardio is as well.
