Ok man, I work for Orthopaedic surgeons, here is my 2 cents.
Most likley, if you havent torn anything, its inflammation. Take some advil or aleve regularly.
It could be just some achillies tendonitis, which basically means inflammation. If its more under your heel, you might have a heel spur. Advil/Aleve could help it, or see your Doc for a script of Celebrex or Relafen.
You can try some Dr shoels, switch to new balance shoes, try running that way. Or, do some biking/swimming, which will put alot less stress on your Achillies. However, if your knees are prone to hurting, I would just say go to work on the swimming.
