I had the same problem: my feet are ludicrously flat, but the only way to lose my fat ass was to run.
My recommendation: get nice, well-fitted shoes and just... run. After a few weeks, you'll build up enough stamina/resistance/whatever so that your feet won't hurt.
But seriously, the shoe part is important. Go to a smaller, non-chain store where the clerks will probably be athletes and are used to dealing with the needs of runners/other athletes and will know how to properly fit a shoe to your feet. The shoes will probably be expensive, but it's worth it to be able to run.
