Ok, I have a question:

When I lift I'm supposed to take a 3 minute break between sets. I do 5x5, that's somewhere around 20 minutes?
Is it alright to do another workout on different muscles or should I just walk around until I lift again?
Sometimes I feel my whole hour goes to just warming up and doing one or 2 sets.

Do another set using different muscles if you're doing isolation exercises. Rotate between groups if you're doing compound exercises.

Like, a good rotation would be bench press to military press to pull up. They all work the same general area but focus on different muscles.

Sure, do some sets hitting particular muscle groups that aren't required in the first exercise. If you can, go target another muscle group that requires much left energy, like triceps. Try doing squats interspersed with an exercise for triceps. The two minutes it takes to do a quick set of that exercise allows your legs to recover and you're not wasting time. Or fucking man up and do squats in under one minute, whatever.

how long should a break be between sets?

30-60 seconds or less for hypertrophy sets, for a max effort you can go up to 3 minutes. 5*5 you should be managing fine with 60-120 seconds.

yeh 3mins is a hell of a lot, I usually do about a minute

Only a pussy takes a break between sets. The more you work the muscle at once the more you tear it. If you need rest, work lighter and build up. Frequent reps are far more important than excess weight in building.

Try doin antagonistic supersets for your 5x5

so like
incline pressx5
1 min rest
weighted pullupx5
2min rest
repeat

each cycle should take about 5 min
for 30min total including warmups

do your full chest warmup
then your full back warmup
then start lifting

if your doing two exercises per group you can still fit it in an hour

Most powerlifters/strength freaks use 3 minutes in between sets. Body builders and "hypertrophy" guys use 30-60 seconds

If your workout goes over an hour (due to rest time, not due to actual lifting), that's fine. All my workouts go well over an hour with resting and I'm getting stronger and bigger week in and week out.

What's important is that you're getting every rep in the set completed with good form. Powerlifters are notorious for long rests in order to replenish the CNS and such. It's not uncommon to to 10x1 and between every (obviously extremely heavy) rep, to take 3-5min between sets.

Now, if your workout time exceeds an hour sans rest time, then you're doing something wrong.

Don't time it. Just do another set when you feel you're ready to. I've never timed my breaks, some days I'll pump out four sets back to back, some days I need a few minutes.
