Running shouldn't hurt. Your form might be wrong Try running on soft ground, like grass or sand and try going barefoot for a change. Or shoes with less cushioning. Let your feet take more impact so the knees wont have to
Try to strike the ground with your mid-foot, don't run heel to toe.
Injury can happen at any distance, and any speed. Practice form first, distance or speed come after.
