I have small degrees of pain (not as the result of an injury) in my knees too when I run/squat. What has made a *world* of difference, though, is fish oil. Get around 2 grams of DHA/EPA in your system every day and you'll almost certainly curb the pain.
Don't just grab the first 1,200mg dose of fish oil off the shelf, though. Look at the dosage of EPA/DHA on the label -- if it isn't at least 60% of the total serving size, find a better pill.
