So I recently starting strengthening my knuckles. (knuckle push-ups, punching a padded board). Is there anything I should know as to not damage any part of my body. I know bleeding is natural in the early stages of knuckles, so thats no problem.

My karate progression over a couple of years was something like knuckle push ups on wood, jumping knuckle pushups on wood, then heavy bag with gloves to learn it, heavy bag without gloves, then a wooden plank with rough rope wrapped around it (covering it), then knuckle pushups on the sidewalk, then jumping knuckle pushups on the sidewalk, then knuckle pushups on the street.

Took a couple of years. Not something you should try next weekend.

Will the consistency of punching a "padded" board strengthen my knuckles?. My makeshift padded board is a thin towel ducktaped to my wall (I'm at college, certain things are hard to come by).

In addition to 1-10, what do you mean by strengthening? Like, toughening up your knuckles so it doesn't hurt when you punch...? Being able to punch without breaking your hand?

A good 6. I was at it for about 20 minutes, knuckles started to bleed, which made me happy (that im doing something right, not in a sadist way).

By strengthen, I mean exactly what you wrote, eventually breaking boards and stuff like that. I started up kung fu recently, so I'm sure it will come in handy eventually.

All of that stuff is pretty unsafe. You're basically just going to build up monster callouses and scar tissue on your hands, and give yourself arthritis.

Unless you're going to be getting in bare knuckle fights on a daily basis, there's really no reason to do any of that shit.

A 6 is pretty good. In my experience, breaking boards and wood is more of a facet of technique, meaning hitting with the right part of the body in addition to hitting in the right place. This is because the wood bends, unlike breaking concrete, where breaking a block is caused by the vibrations... uh, hard to describe. If you're worried about this, stick to things that don't involve the push ups. There are times during the pushup when you are straining your wrist but not really toughening up your knuckles.

I broke boards with no knuckle training regime, only power and proper technique. Only knuckle training regime I did was punch heavy bags, pads, and torsos.

It can be done. Knuckle training doesn't make it a whole lot easier to break boards- as I said, it's more important to have the right form, power, and placement. Toughening up your knuckles won't make you invincible either- a glancing punch that doesn't land right can still break your hand if there's a lot of power behind it.
