Is there any difference between skim milk and whole milk other than less fat? Is skim just as good as whole milk or has it had too much removed from it?

No difference other than the difference you've already listed. Skim just has no fat, Whole does. I often recommend people to avoid skim milks as they do not carry any fats. Whole milk has a good amount of fats per serving.

reg (2%): 9g protein, 5g fat
whole (3.5%): 8g protein, 9g fat

Why would 2% have more than either skim or whole? Makes no damned sense.
