Potassium deficiency. You've been starving yourself. Try eating a couple of bananas. Hell, in the military, they tell you to eat a couple of them for dinner so your legs won't hurt when you run.
Also, you probably have a fat deficiency, which can cause your ligaments and joints pain. Eat a bit of peanut butter every day.
And finally, do you stretch before you run? If not, those two factors will be magnified.
In short, eat better and stretch.
