I'm in the same boat as you, OP. I have a skinny, toned upper body, but my thighs and ass have been slightly chubby my whole life. I also have pretty wide hips for a guy, which doesn't help.
What you should do is work your legs and glutes. Get a routine. A month ago my chubby legs were just chub, but I've been working them twice a week plus running, and they're getting nice and hard. Even if there's still fat over the muscle, it feels better than only fat.
