I've been thinking of adding a bit of running to my routine, in order to build up endurance for when I'm going to give HIIT a try. Having never done cardio before, (due to my fast metabolism, i've never had any considerable amount of body fat, until now) so i think I'm in pretty bad shape, stamina-wise.

Now, the thing is, I'm at the bulk phase of my cycle. So in order to not mess with my progress, I thought I'd increase my caloric intake by 200-400 calories. Will this be enough to counteract the effects of the running?

probably not, but without seeing your body and knowing your metabolism and whatnot, only you can really make that determination. I would think that if you are bulking up and are naturally thin as you say, at least 500 extra calories per day should have little effect in negating any endurance gains. I would seriously consider an extra 1,000 quality calories (favoring complex carbs and protein as much as possible) as long as you are training hard and wanting to bulk up, as you say. also, if you are truly bulking up, you best not be training more than 3 times per week, and getting lots of sleep.

I'd be eating those calories in addition to my current calorie surplus. So ANOTHER thousand cals would bring me to 5000 calories a day, and quite frankly, I don't think I can eat that much. But my goal is not to negate endurance gains, quite the contrary. My goal is negating the caloric deficit that running for 10-20 minutes on my rest days will create.
