Hey fit, here's my problem: I do squats, deadlift and power-cleans on a 5x5 as basic workouts.
Now, muscle gain is nice so far, but what is hindering me from working out ever 2nd day are my knees.
While the muscle soreness is gone by the second day, my knees still hurt.
Do I just need time for my knees to toughen up?

take it a bit easier and build up joint strength, you don't want to go injuring yourself

already took some days off and only did upper body work.
However, this situation is frustrating.
Can I expect my knees to really get stronger so that this does not happen anymore?

they should get stronger, just try not to do too much too fast. conditioning your body to deal with tough workouts can take a little time, if the problem persists you should probably consult a doctor but give it a couple of months first.

Try some plyometrics:

probably something wrong with your squat form.
