Hey OP, the reason you've gained weight on a lower calorie diet is because by implementing running into your regime, you're actually stimulating your body to increase your metabolism, so you're actually going to be putting the food you eat to better use than before you started. It's also likely that you've gained some muscle mass, possibly in your legs, as you are running.
Keep it up. Also, eat more. 1000 calories is not enough, you want AT THE VERY LEAST, 1200 calories, and that's if you're a girl that isn't trying to gain weight or anything. Try calculating out a diet that consists of 1400 calories, 3-4 smaller portions per day.
