Dunno if this is helpful or not but here goes:
I'm on the pill, and even though I don't take it PERFECTLY (though I try to) my boyfriend and I have had absolutely no problems or freakouts despite the fact that most of our sex is sans-condom. We do find he lasts longer with a condom, though typically having sex for more than 15+ minutes not counting foreplay is painful for me, but that is neither here nor there.
We ALWAYS ALWAYS ALWAYS use a condom if I think that I might have skipped a pill, forgotten a pill, or taken it a few hours after I should have. Furthermore, we generally don't have sex around the middle of my cycle (happy egg time)--dunno why, we just never feel like it.
Basically, make sure you have an emergency stash of condoms for those "Just in case" times, always be willing to talk about what decisions you will make IF a pregnancy occurs (you should be doing this if you're having sex now, honestly), etc.
Basically be smart about sex.
And no, clean up procedures are the same, though she might want to pee soon after sex to prevent a UTI.
