Just cardio, man. Since you're skinnyfat and not fatfat, running is a good option for you. Just get some proper running shoes and start easy. Also diet is even more important than exercise. Also if you want to gain muscle, you might as well do it before losing fat. It will help you lose the fat when you have the muscle.
Also, I'm amused that your doc says you need to gain weight. 5'8" and 140 lbs. is a pretty good weight. Not that you aren't skinnyfat, but the weight is well within the healthy-but-not-a-fitness-freak range.
