Body weight exercises are very good but you need to refresh and alter them now and then so you don't plateau.
Push-ups, for example, may be a good start for a beginner, who can do 10-20 no problem. As you get stronger, you can can get up to 50+, and that's not really going to make you any stronger. So instead, try doing knuckle push ups, push ups with your hands very close together, and the almighty one-handed push-ups.
The same applies to many other body-weight exercises. In order to get stronger without topping out, you have to look up variations or make some up on your own.
