I've seen this before, it's nothing too serious. You may have eaten too much/too little, or the wrong thing before going jogging. You may also just be getting used to the exercise.
I mean, there's always the chance it's something more serious, but I severely doubt it.
Go drink water, but don't drown yourself in it. Just enough to quench your thirst.
In response to one of your first questions, running has always worked best for my overall musuclar tone, but if you want to succeed, you should do a lot of sit-ups and push-ups (correctly), and when you start feeling better or more comfortable with your work-out, up the ante a bit. At least, until you've reached your goal weight or body fat percentage.
