If your workout goes over an hour (due to rest time, not due to actual lifting), that's fine. All my workouts go well over an hour with resting and I'm getting stronger and bigger week in and week out.
What's important is that you're getting every rep in the set completed with good form. Powerlifters are notorious for long rests in order to replenish the CNS and such. It's not uncommon to to 10x1 and between every (obviously extremely heavy) rep, to take 3-5min between sets.
Now, if your workout time exceeds an hour sans rest time, then you're doing something wrong.
