For arguments sake, let us say we /fit/fags humor your proposal. The same thing that happened with Marion Jones will only be worse since Phelps has broken more world records than she ever has and he's also won more Gold Olympic medals. Also, he's much more infamous and prestigious; more than she could ever dream of, even. He's not only known as the single greatest swimmer in the world, but as the single greatest athlete Olympia has ever seen and produced.
However, let us say he isn't; that is, let us say that he isn't on steroids or any enhancement drug. Let us say that he's as clean as whistle, a fucking crazed eater and an individual who has both dynamic talent and unique physical strength and endurance. Thus far, he has passed all of his steroid tests and has actually given current blood samples so that they can test those same samples later on, years from now, to prove his individuality and innocence. What if, in those years to come, he is still clean?
What accusations will be flung about then? How many people will accuse him of utilizing enhancement drugs then? I'll answer this question for you easily:
The same amount of people accusing him now.
There will always be doubt about his great aptitude in swimming or ability. He could pass all the tests to make you, myself and the rest of the world satisfied; but there would still be someone else to accuse him of something. Always, and I mean always, someone will come along and accuse him of something.
